I made a long route, over 700 kilometres. There are about 90 markers in this route.

I split this route into 12 days. In 11 of the 12 days, no markers are present. In one day, however, a marker is visible. If all markers had been included in this day, there should have been 9.

Questions: do markers have to be included when routes are split? I don't mind if markers are not included, but it doesn't happen consistently.

Peter, it looks like the markers were saved as for 'this journey only'.
I'm guessing that when you split the route into multiple days that CT is taking a technical approach and seeing each day as a new journey and hence isn't showing the markers.
As for the day with one marker I cannot see it when I open your link so I'm guessing that that one was saved as 'Private'. I can see a whole long line of markers on the original route.
If you're not aware there are three options for saving a marker:
1: Public. Visible on the map, irrespective of route and visible by all (at some point in the future)
2: Private. Visible on the map irrespective of route and only visible to the route creator.
3: This journey only: Like it says on the tin - only visible for this route/journey and visible to all - I can see your markers when I open your route.
In any case, as far as I'm aware, if you change your markers to Public/Private then they will show up on each day as well because they will be 'attached' to the map not the route.

I did not have that thought, but it is the right line of thinking. I am happy with it, by the way. It fits better into the workflow I use.
Routes with markers I always have to convert because they are not readable in Garmin's old Mapsource. An antique programme, but the ideal platform for me.
Peter, I know nothing about Garmin and I only use the markers in the planning process.
What I do use is the ability to attach a note to a viapoint. In this way the note pops up on my (Wahoo) gps (and on the PDF Turn by Turn instructions, as far as I know). I use these to remind me of different options at different times. It may be a source of water in the vicinity or a campground close by. It may be a reminder of an alternative route depending on how I'm progressing or a reminder that this is the last chance of a shop/cafe for x km.
Paired with the app, there is now the opportunity to be 'reminded' of something, whip out the phone app to easily locate the marker and make a decision on the fly. Currently notes do not appear on the Android app (no idea of the IOS version) so this is something for gps users. I download TCX files to avail of the note feature.
