Thanks, hadn't seen that. This does not yet seem to be the case.
Here is an example: I placed a marker near via point 5, and when I download the GPX it seems to only grab the track, not the POI: https://cycle.travel/map/journey/589650
If I go to that link, and click "GPS" then "Download GPS track", I get the "Church?" POI included in the GPX file – do you not?
If you don’t, could you email me the file (info@cycle.travel) so I can take a look?
(This won’t work for anyone else unless the POI is set to “This journey only”.)
Thank you Richard. I went back and took a look at the GPX file on my computer, and you are right. It's in the last line of the GPX:

The problem, then, might be with my phone OSM mapping software which I use to load the GPX file. That said, I tried two different ones (Guru Maps and Pocket Earth, both on iOS) and neither recognize the marker (but they do recognize POIs generated along with a brouter route, for instance).
I will write here if I can solve this on my end.
I just had a quick try with GPSVisualizer.com and it showed the POI correctly – might be worth asking on the PocketEarth forum to see what they expect in the <wpt> object.
